Is there a way to to specify an override for a specific play? I keep reading that I should sub my WRs for TE on passing plays but how do I handle run plays out of that same formation that I now have my low blocking WR in for a TE?
You can specify which down(s) to use the override and the formation, also sort by distance. Just check/uncheck the appropriate boxes below the drop down menu.

Also check your league rules if such a thing is allowed, as several are on to that “cheat” and ban it. But if it’s cool, maybe try using strongest/best run blocking wr there to get the best of both worlds.

Keep your run plays in one formation and pass plays in another, can't break it down to specific plays.

I think greg meant set and not formation. There are multiple sets per formation, and the defense keys on formation and not set. So if you have all your run plays in the Strong I Normal (for example) then you can substitute your converted QB/WR that can't pass block into the RB there and be fine.
